I am pretty sure that the "its" in "its flight" refers to the template. 
I 
have never played with wave guns, but it would seem to me that this
movement 
would be carried out after all other movement.

My first impulse is to say that no firecon is needed,  but the point is
mute 
(unless your plan is to have no other weaponry aboard) since no other 
weaponry may fire during the same turn as the wave gun.  (More Thrust p.
4)
