Even if you let scatter guns defend against missiles, you usually can
send
enough missiles to force the expendature of all of them.  Which you
follow
up with another attack.  Also notice that armor doesn't reduce the
effects
of EMP missiles.

That would be a good way of explaining why they have no anti-missile
defenses.
