OK. I don't like the extra turn sequence, but it is not too bad since in

Rather than have random things happen to the missile, you could:
  1) Make them VERY expensive (more than a frigate).
  2) Make all launches be written 3 turns in advance (x,y coordinates)
  3) In addition to the missile damage apply the damage from close FTL
entry.
