Not as the rule is written.

If you use the beta-test EMP beams from the ORC page, the EMP threshold 
checks are *only* determined by the number of EMP hits scored.

There are many similar-but-different "Ion Cannon" variants available on the 
'net. Some of them tie the thresholds to the ship's damage; some don't.
