Same thing happened with me.  And if you start out with an existing
ship, open it in Editor and try to save it, it erases the contents of
the file.
I ended up editing the XML by hand, then opening Editor to see if the
locations for the weapons icons were okay, then editing by hand and
reopening Editor, etc..
